Choose an auspicious day after checking the Hindu Calendar preferably a Monday.

Have a bath & wear clean clothes.

Sit in a comfortable sitting posture while facing East.

Perform Pranayama Anolom Vilom (Alternating nostril breaths) 10 times & meditate to purify your mind and thoughts.

Place the Nakshatra Yantra in front of you on a Puja Thali.

Light a Diya Lamp and Offer Namaskar.

Using Kusha Grass or a Spoon sprinkle Gangajal on yourself and your surroundings while chanting Pavitrikaran Mantra:

"Om Apavitrah Pavitro Va Sarva Vastan Gatopi Va 
Yah Smaret Pundari Kaksham Sa Bahya Bhyantarah Shuchih"

Translation:

May all things unholy become holy, may all lower tendencies depart, just as soon as we transcend may within and without be purified!

Chant Nakshatra Mantra: Om Gum Ganapataye Namaha (11 times) 
Chant Shiva Mantra: Om Namah Shivaye (11 times) 
Chant Vishnu Mantra: Om Namo Bhagavate Vasudevaya (11 times)

Remember all the 9 planets Sun (Surya), Moon (Chandra), Mars (Mangal), Mercury (Budha), Jupiter (Brihaspati), Venus (Shukra), Saturn (Shani), Rahu & Ketu. Remember all the 5 elements Earth, Water, Fire, Air & Ether.

Perform Abhishek (Ritualistic Bathing) of the Nakshatra Yantra using Water, Milk, Honey, Panchamrit & Sugar while chanting “Om Aim Kleem Somaye Namah”.

Wash the Nakshatra Yantra with Water & Wipe it with a Clean Cloth.

Offer Kum while chanting Nakshatra Yantra Beej Mantra: “Om Aim Kleem Somaye Namah” after each recitation. You may chant this Mantra 9/21/51 or 108 times.

One can worship Nakshatra Yantra using the technique mentioned below.

Light a Diya Lamp and Offer Namaskar.

Sprinkle water on yourself and the Nakshatra Yantra.

Apply Sandal Paste to the Bindu of the Nakshatra Yantra.

Offer Kum to the Nakshatra Yantra.

Offer Fruits or Sweets to the Nakshatra Yantra.

Light a Dhoop Incense and Offer that to the Nakshatra Yantra.

Chant the Beej Mantra “Om Aim Kleem Somaye Namah” 9/21/51 or 108 times.

Perform Parikrama (Circumbulation) around Nakshatra Yantra 3 times.

How to Meditate on Nakshatra Yantra? (Visualization Technique)

Meditating on the Nakshatra Yantra is the most powerful way to achieve union with the diagram. Achieving the union is said to reveal all secrets of the world and one is supposed to gain access to knowledge of higher realms. In an oversimplified sense one must recreate the Nakshatra Yantra diagram accurately in the mind and visualize it. This visualization technique may sound simple but is quite tough to achieve, one must spend years of sadhana just to create an accurate image of the diagram in their head.

One can start by sitting in a comfortable posture facing east with an accurate image of Nakshatra Yantra at their Eye Level.

Perform Pranayama Anolom Vilom (Alternating nostril breaths) 10 times & meditate to purify your mind and thoughts.

In order to meditate in the Nakshatra Yantra, focus your gaze in the 9x9 grid by moving your gaze through its etched numerals from left to right and from right to left along all the 9 rows one at a time. You can also do the same vertically from the upper side to the bottom part of the grid, each column at a time. Once done, contemplate the symbols of the Moon and the Six symbols of the 6 nakshatras engraved below the grid. These are the steps or Avaran of Nakshatra yantra.

Try to avoid blinking your eyes during this process. You can do this for multiple rounds for 30 minutes.

After you can focus with intent for at least 30 minutes (the stamina to just focus may take quite some time to develop) close your eyes and try to recreate the image of the Nakshatra Yantra Diagram accurately.

Once you can create and sustain an accurate image of Nakshatra Yantra in your mind try to focus one by one on the steps mentioned above, however all this needs to be done in your mind in meditation with your eyes closed.
